Fix markdown-link-check crash in .jules/docs-progress.md

The markdown-link-check script was crashing during validation because of a malformed regular expression pattern in .jules/docs-progress.md (^https://cube\.dev). I have wrapped the string in backticks to prevent it from being parsed as an invalid URL by the script, and I added ^https://peps\.python\.org/ to the ignorePatterns in mlc_config.json because it was failing as a false positive.
