Follow-up for #94 (comment).

  • Registers Claude MCP servers with --scope local (per-user, per-project in ~/.claude.json) instead of --scope project (shared .mcp.json). Cursor now registers to global ~/.cursor/mcp.json only, dropping the redundant project-level $PROJECT/.cursor/mcp.json write. Disconnect for Claude cleans all three scopes (local, project, user) for thoroughness.
  • Refactors MCP modules into directories: Split each integration's mcp.ts (claude, cursor, codex) into a mcp/ directory with focused files — detect.ts, connect.ts, settings.ts/config.ts/toml.ts, and barrel index.ts. Extracted shared helpers (readOrCreateJsonConfig, findTomlSection) to reduce duplication.
  • Moves MCP preference to config dir: Relocated mcp_preference from $TMPDIR (ephemeral, OS-cleaned) to ~/.config/confidence/ alongside other Confidence state.
  • Updates clean-dev-env script Renamed helper scripts from .js to .cjs (were silently failing under "type": "module"), replaced broken Codex cleanup loop with a proper TOML section remover, suppressed cursor agent stdout that leaked directly to the terminal, removed project-level Cursor MCP cleanup to match the new global-only scope.
